Treefinder is a handy tool made for those who are pretty experienced in creating phylogenetic trees from molecular sequences. It offers a bunch of analysis modes and cool tools to help you out.



Getting Started with Treefinder


Once you set it up, you'll see a simple window that looks a bit old-school. But don't let that fool you! This window has everything you need for working with your molecular sequences.



Easy Text Editing


You can type your text just like you would in any word processor. Plus, if you've got something saved somewhere else, you can easily load it in. It even has a search and replace feature, so finding what you need is super easy! Want to add some visuals? You can import images too, or run TL scripts right from the software. Zooming in and out of your design is also possible, and if you're feeling adventurous, you can redraw everything from scratch!



Analyzing Data


When it's time to analyze the info you've got, Treefinder really shines! You can propose different models and get Treefinder to check things like base composition or help reconstruct the phylogeny. It's great for performing bootstrap analyses or verifying hypotheses too. You can compute SimIC and sitewise rates, build consensus or distance trees, and even calibrate your tree!



A Ton of Utilities at Your Fingertips


This software comes packed with utilities that let you do all sorts of things like view data partitions or transform sequence data. You can check if names match up, create start trees, combine multiple sequences into one file, compute sample statistics or ML distances—basically anything you might need!



No Stress While Using It!


If you make a mistake while using Treefinder, no worries! There's an undo feature to fix things up quickly. During our tests, we didn’t see any error messages pop up at all—the software ran smoothly without crashing or freezing. It doesn’t hog your computer’s resources either since it uses low CPU and RAM.



A Few Things to Note


However, it's worth mentioning that Treefinder hasn’t been updated for quite some time now. The interface could definitely use some freshening up. But even with that said, it still provides powerful options for generating phylogenetic trees from molecular sequences.
